When I try to run my FiveM server it always says i do not have a license key set but i do. How do you fix this issue?

this typically means you are not launching the server from within server-data which is where the config file resides.
i would suggest using the fancy search function on the forums before making posts 
Wait Im confused do you say put the server run and the folder with the .cfg?
no there is tons of tutorials on the forums and answers to this exact question… its simply the way you are starting your server…
example one of me searching and took about 5 seconds to find.
please guys, use the search function before making posts so there isnt hundreds of the same questions cluttering the forums.
