Does this mean all servers have to remove vehicles & clothing that are branded?

Before you clean your Server… let cfx/rockstar clean the assets you can buy 
how many brands do you want in one pack?
So basically every vehicle (BMW, Audi and more) must be removed or else our server can be shutdowned ? is there a work around like removing the branding logo and names from the vehicle?

Yes.
There is no work around if you want to be in compliance with the rules.
