Since I use fxdk with git, I have this issue ! Just a little bug, but well…
I sync project with git between my computers (git pull command or by git menu > pull) then, sometimes, many random files disappear in the project files, just disappearing from the view in root tree at left of the window, and only for files updated by the pull.
If I close and reopen the project without close the FxDK all files are here, but in this case, I lost the “Watch commands output” (C# resource) from right click menu 
.
Then naturally if I close and open the FxDK again, no problem, but that’s not very practical…
Voilà voilà !
